С 2004 по 2008 год Юрий Борисов занимал в агентстве должности начальника Управления радиоэлектронной промышленности и систем управления, а позже (с октября 2007 года) — заместителя руководителя агентства. | «Прогресс» принадлежит АО «Росэлектроника», головная компания которой — Ростех (генеральный директор — Сергей Чемезов). Следует отметить, что Чемезова считают главой политического клана, в который входит Юрий Борисов. | Одной из аффилированных с Борисовым компаний, получающих многомиллионные контракты, считается также «Научно-исследовательский институт систем связи и управления» (НИИССУ), работающий в тесной связке с «Модулем». Именно с этим НИИ связан громкий скандал, в ходе которого несколько отставных военных попыталась привлечь внимание к преступным действиям Борисова. Они запустили петицию на портале Change.org, в которой утверждали, что Юрий Борисов «настолько явно использует свои связи между министерством и оборонными предприятиями, что вполне можно говорить о коррупционной составляющей в его действиях». В частности, военные просили обратить внимание на то, что тот самый НИИССУ ранее, до назначения Борисова, также получал контракты от Минобороны, но не столь крупные. Также авторы петиции указывали на то, что, находясь на посту замминистра промышленности и торговли, Борисов курировал программу по внедрению ГЛОНАСС, где были обнаружены миллиардные хищения. | В ноябре 2015 года ФСБ возбудила уголовное дело о разглашении гостайны, фигурантом которого, согласно источникам в военном ведомстве, стал Юрий Борисов (на тот момент он являлся первым заместителем министра обороны Сергей Шойгу). Причиной этому послужил инцидент, произошедший в Сочи, в резиденции Путина «Бочаров ручей». Перед началом совещания президента с военными в зал пустили оператора телеканала «Звезда», чтобы он снял «перебивки» для выпусков новостей. В итоге в эфир федеральных каналов («НТВ» и «Первого канала») попали кадры, на которых генерал листает секретные документы с изображением и характеристиками засекреченной торпеды «Статус 6». По информации СМИ, в итоге Борисов не понес наказания.

Возможные нарушения закона | В действиях Борисова Юрия Ивановича могут содержаться признаки следующих составов преступлений, предусмотренных УК РФ: | — Ст. 210 УК РФ «Организация преступного сообщества (преступной организации) или участие в нем (ней)», то есть участие в деятельности преступного сообщества, созданного с целью насильственного незаконного удержания власти вопреки требованиям Конституции РФ, и систематического совершения других преступлений против власти, правосудия, интересов службы и мира. | — Ст. 285 УК РФ «Злоупотребление должностными полномочиями» то есть использование должностным лицом своих служебных полномочий вопреки интересам службы и с корыстной или иной личной заинтересованностью. | — Ст. 283 УК РФ. «Разглашение государственной тайны», то есть разглашение сведений, составляющих государственную тайну, лицом, которому она была доверена или стала известна по службе, работе, учебе или в иных случаях, предусмотренных законодательством Российской Федерации, если эти сведения стали достоянием других лиц. | — Ст. 158 УК РФ «Кража», то есть тайное хищение чужого имуществ. Объект хищения — государственная собственность.
